Well one idea to het to the bottom of the is it the pre-amp or not is to replace it with a simple passive pre-amp and try it out. I used house a Tisbury passive preamp, used with a Meridian 557 power am and it was very good, basically what came from source went into the power amp. The CD should be putting out around 1V DC so enough to feed the power amp.

Pre-amps can/do have a sound signature of their own and unless neutral can have a detrimental effect on the end result through the power amp they are feeding.
